Ghana tried to respond and came close to an equaliser when Agnes Yeboah struck the post, but the Black Princesses were unable to turn their opportunity into a goal.
Ecuador doubled their advantage in the 17th minute as Domenica Arboleda finished from a well-weighted pass from Flores.
Ghana struggled to find a way back into the game as Ecuador remained dangerous, with Arboleda completing her brace in the 70th minute to put the result beyond doubt.
The Black Princesses were unable to find a response in the closing stages and were condemned to a heavy defeat in their opening Group C fixture.
The result leaves Ghana without a point ahead of their remaining group matches against Korea Republic and France.
Korea Republic and France played out a 1-1 draw in the other Group C fixture, leaving Ecuador top of the group after the opening round.
Ghana will now have to regroup quickly and produce a much-improved performance in their next match against Korea as they look to keep their hopes of progressing from the group alive.
